Sh3 gone dark, graphical glitch

You need to install the later JSGME application.
Disable your mods first.
The easiest way is to copy the zip file to your main game folder and use the extract tab.
You will the be able to replace the old exe with the new one.
Run the new application and enable your mods.

on my first patrol I accidentally saved the game, without thinking.

You can save as many times as you want to.
On your first mission you should not upgrade your boat.
