Applying GWX to SH3 downloaded from Steam

Is it possible to apply GWX to SH3 if it was downloaded from Steam? My buddy just purchased SH3 via Steam and I instantly recommended GWX of course, problem is, I've never heard of modding games from Steam. I assume it's possible, but does anyone know for sure?

This is the default location for a SH3 Steam installation and all the core files are kept here. Incidentally this is also the where you should house any/all mods or JSGME.
