You raise the scope in the harbor only when the crew on the conning tower stop "watching" and start admiring the view!
Read Anvart's
GWX_DFa-Flag&Pens_2010.txt file and you will see reference to the
NSS_Uboatxx.eqp file found in the various
data\Submarine\NSS_Uboatxx folders, edit the
Pennant xx sections of the eqp file for the appropriate type and number of flags you want shown.

Edit: Note that you can't edit the eqp file on the fly, by using Alt-tab, you can edit it but the changes wont show unless you exit the whole game and restart it, if you're returning to base, save and exit game (about 100km or so from base), edit file then restart and load last save, then when you are in harbor pennants will show correctly, pity you can't just Alt-tab!
