OK so testing with the mod linked in the previous post it seems the problem is solved! I'm installing it after the Wolves of Steel Mod.
I've just come across one merchant ship and the smoke doesn't reset anymore. Not sure if it messes up the smoke a little bit, but you guys should definitely try it out and see what you think! That resetting smoke is horrible. : )
