TMO 2.5 needs that Special Ability crewman in the Compartment that TMO (Ducimus) has him in. He is needed for 'realistic' cruising speeds and surface & submerged ranges. It is best to keep him there.
Even though the creator of the Spyron mod only guarantees that it will run on a Stock install, many people have had success with running TMO & the Spyron mod which is nice. It only changes 3 UPC files, the Campaign including Special Missions, and adds a little traffic. The Guerrilla Submarines Spyron mod is my favorite Campaign.
