I've been looking at this problem and have come to the conclusion that the issue of lost crew slots is directly tied to "changing" from a starting DG position (either bow or stern), then accepting an offer for changing the position to the opposite side. A player will be given the opportunity to upgrade when in-port. Upgrades are offered for the Radar's, and AA Guns. The Deck Guns will automatically upgrade at the below dates in-port, and are set permanently in their position as follows:

S-Class: Bow Mount
Narwhal: Twin Mount
Porpoise: Stern Mount
Salmon: Bow Mount
Sargo: Stern Mount

The Radar's for all subs will be provided at the above dates, however for a price of Renown, the units may be able to be purchased earlier.

This is to combat the issue of missing crew slots or missing Deck Guns....especially on refits. The upgrades will follow the above rule of specific subs having permanent placements of their DG. They will be able to change the "type" of DG at the designated dates, but not their position.

I've also looked at the S-Class, Porpoise and Narwhal Active and Passive Sonar capabilities and have these three subs requiring submersion for any contacts to be detected. The Porpoise and Narwhal will receive an automatic upgrade Sept 1, 1942, to "Hull Mounted" Active and Passive Sonar. The S-Class will require submersion for the duration of the war for all Sonar detection.

I took the bow mount for the Tambor and crew slot disappeared for it.
