yes, DC and other ammo loadouts are taken into account, though vanilla figures are not very accurate. There is a
mod project by padi addressing this aspect of the game.
Other than that, you should be aware that there is a limit of 8, 16 or 20 km from the player submarine (depending on the atmosphere mod you are playing with), beyond which any unit is treated by the game as a mere point. If a ship or aircraft falls temporarily beyond this limit, or if you save and reload the game, all units (except the player sub) will receive a full ammo loadout and they will get their damage reset to zero.
