Please narrow down what you mean with "lost all my saves". Did the sequence of save points not show up in the game anymore. Or did the files actualy disappear from the savegame folder in your Documents\SH3\Career folder. The first can happen but the last I have yet to hear about. Just rename the folder with your commander's name to something slightly different and it will show up again.

This is not limited or due to GWX. This is a stock bug and can happen to LSH3 too.
