When you engage a mod with JSGME, it overwrites anything previously installed, hence the warning message. All that is happening is that you are being informed of the overwrite and being given the option whether you wish to proceed or not.
IT IS HOWEVER, BEST PRACTICE TO DISABLE EARLIER MODS FIRST AND PERFORM THE 'ROLLBACK' OPERATION IF YOU ARE USING SH3 COMMANDER
