One possible solution is to download this fix. I am currently using it to play SH3 on a 1440x900 laptop.

Oh, I forgot. You should also unzip the dx9res10.zip file and edit the resX and resY entries in the d3d9.cfg file. Then, place all files (except the readme and the dx9res10.zip file) in your SH3 directory and run the batch file. You should be fine.
