I don't think you need to re-install the game, uninstall SH3 Commander (look if it is pointing to SH3 with WAC.
After that, download (for free)
http://www.ccleaner.com/ and clean your registry.
Use JSGME and disable all add-on mods. Start WAC sh3.exe.
I suppose this will do the job!
