JSGME has to be in the game.

Copy it to

C:\Program Files\Ubisoft\Silent Hunter 4 Wolves of the Pacific\

That's the SH4 root directory. You'll see the folder labelled "data" in the same place. JSGME will appear as an icon ( it looks like a gear wheel ) in the root directory

Do not copy it into the data folder.

Then double left click on the JSGME icon in the root directory

This will open up JSGME. Don't do anything at this stage except close it down, so that you're back to the main root directory of SH4.

You'll see that as well as your "data" folder, the JSGME icon and a load of other stuff, there'll be a new folder like Sailor Steve says labelled in capitals MODS. That's the folder into which you copy, or unzip your SH4 mods.

Right click on the JSGME icon and from the small menu which appears select "Send To..." then click on Desktop. This will put a shortcut to the JSGME you've installed in SH4 on to your desktop.

Like Steve says. JSGME compatible mods have a set file structure - something like

Music Mod/data/Sound/Gramophone

To work in JSGME a mod must have that structure with a data folder immediately inside the folder which is the mod's name.

To enable mods, double left click on the JSGME icon ( either in the SH4 root directory, or on your desktop ) This will open JSGME. At the start you'll see a list of your mods in the left-hand pane, or window. To enable them:

highlight the mod by left clicking on it in the left-hand pane
click the arrowhead in the centre ( between the two panes ) which points to the right

You should see the mod move to the right-hand pane.

Do this for all the mods in the left hand pane you want to enable.

Close down the JSGME window and play the game with your mods installed.
