It sounds like JSGME is in the wrong folder. I always put JSGME into my game folder, then create a shortcut with an appropriate name, a la JSGME OM.

Quick test: Look in your SH4 folder and see if there is a folder called MODS. If not, then JSGME is definitely in the wrong place.
