The tonnage bar issue is not a mods problem whether you play with them or with out them.
I sank a Rongel O S tonight with my stern tube and the tonnage bar did not fill.
Exited to the menu
Reloaded the game from the last save and sank it again with a bow tube and the tonnage bar filled.
I then sank an AMC and the bar filled and I completed the Mission 9 ships 51,000 Tons.
Starting the session I had 7 kills showing that filled the bar although not without having to play around with the saves and game play actions I have had to sink the same ship sometimes twice before the bar filled.
The only time you will not be able to fill the bar is if the torpedo record in the Captains Log after a sinking is corrupted with 0000.
