You can fix the icon problem ,there is small cross from the right side to drag it to the right place, it is little tricky but manageable.
Second when you do the tutorial other changes does not matter because other mods do not work. Only important thing is to enable mods in bunker and not to add them later on sea (some can but...) and every time to save to different save. check if you did enable some patches and did not make changes in your options file that depend on them. For example the patch for independent props has two patches to enable in .exe and deck awash must be enabled in .exe and in options file.
