I loaded a save from last night and now the engines won't work. The CE says he cannot comply, and the neither the Diesel or Electric engines will work, even when I go to the CE station and ring the order from there.

Any clues?

Be sure the engine compartment is crewed, (electric if underwater, diesel if surfaced). Be sure they aren't damaged. I once had that happen, I ended up having to remove all crew from the electric engine compartment, then put them back, and it worked after.

CE must be on station, as well.

If submerged, be sure your batteries aren't depleted, if surfaced, be sure you aren't out of fuel.

Be sure crew aren't too fatigued, they may not do their jobs if they are.

Any of those fix you up?

 I go this now too, just started a new career, going well but now I'm stranded in the Irish Sea.

Fatigue issue, have to be rested....

....i.e if the majority of the crew is below 30% ENDurance, they won't do anything or "Cannot Comply".

Ok, guys, very old-fashioned but very simple. When leaving harbour on patrol, assign your damage control team. You are on the surface, so click on each compartment in the damage control window, and all upper deck stations. I'm not sure how this works, but the damage/breakdown issue hasn't happened since.
You also don't have unlimited fuel, you do realise that, don't you?
Fatigue, always run on cruise unless you are standing into danger, or going to attack/defend.
Once everyday, go below 30m and run on slow for several hours (use tc, but watch your gauges). Swap your crew around on a regular basis, but if you use tc 64x or over, fatigue is overwritten.
Old fashioned? well if you want to it it all realisticly, use a note pad and pen and keep track of who is doing what & for how long
Hope this helps, good luck, good hunting

Yeah this condition arose after 36 hours of continous surfaced convoy attack, on the crew's first patrol. I'd killed the escorts and was now rampaging through the convoy.

Everyone was tired. Simple.

Just did'nt realise it was fatigue as I thought they'd keep working on lowest efficiency, but they sometimes don't.

Mutiny on the bounty ! :arrgh!:
